re : However, some folders are still missing after refresh
Initially, you said you had selected the folders but they were missing. So... it is assumed they in the Subscribe list - because you selected them - but not in the 'Folder Pane'. That would mean the subscribe list is out of date or the view is not set up to display all of the folders.
So I asked you to click on the 'Refresh' and tell me if the folders you wanted to select are visible in the list or not. I'm assuming after clicking on 'Refresh', the list of folders updated and now you cannot select the folder you want to subscribe to see because it is not in the subscribe list.
re: I confirm I had choose 'Show only subscribed folders'
I suspected that option/checkbox was selected by default.
Therefore, I asked you to NOT select that option.
Did you uncheck that checkbox?
It must not be selected to force everything to be displayed.
Did you restart Thunderbird after making changes? If no then you woud need to exit and restart Thunderbird.
Did you access the webmail account via a browser? Did you locate the missing folder in the webmail account? If it is not visible in the webmail account then you cannot see it in imap account.

re: The folders you cannot see in the Folder Pane.
Check webmail: Logon to webmail account via a browser and check that the folders do exist on server and they have content. Check to see if you need to select the folder to allow imap access. For example in a gmail account you need to choose what folders are allowed imap access.
See if the Thunderbird subscribe list needs a refresh.
- Right click on imap mail account name in Folder Pane and select 'Subscribe'
- Click on 'Refresh'
- Select only the folder name you cannot see in Folder Pane and click on 'Subscribe'
- click on 'OK'
Report back on results. Is the missing folder in the subscribe list after a refresh ?
Check you do have the setting to view all of the folders.
- View > Folders > All
Check account settings:
- Right click on imap mail account name in Folder Pane and select 'Settings'
- Select 'Server Settings'
- click on the 'Advanced...' button
- uncheck the checkbox 'Show only subcribed folders'
- Select checkbox 'Server supports folders that contain subfolders and messages'
- click on 'OK'
- Exit Thunderbird. Allow a little time for background processes to complete and then restart Thunderbird.

Just be aware that when using the subscribe function, if you just check the boxes it sometimes does not action the subscribe request on my mail, I have to highlight the folder then click the subscribe button on the menu. Plus with Outlook IMAP when naming the folders it recognises folders with a slash in their name (/) but for some reason Thunderbird does not, it took me a long time to arrive at this conclusion, so be careful with folder names!
