These folders are somehow mirrors of each other because when I delete bookmarks in the first folder, eg. Bookmarks Toolbar, they disappear from the second and third Bookmarks Toolbar folders and the toolbar is empty.

Problems with bookmarks and history not working properly can be caused by a corrupted places.sqlite database file.
You can check for problems with the places.sqlite database file in the Firefox Profile Folder.
