Firefox Home resets to light mode after Nightly restarts.
Every time I restart Firefox Nightly, the Firefox Home page returns to light mode, although the dark theme is enabled in settings. It is fixable by disabling and re-enabling the theme. It could be related to the Dark Reader extension, but the plug-in should be disabled on native pages like this.

I logged on this morning and it appears that I have the issue as well. I was able to solve it by refreshing Firefox using the first step in this article: How to fix preferences that won't save. And by solve it I mean I was able to close, the browser and open it back up and the home page will still be dark theme.

How long have you had this issue with Nightly, is it after upgrading to the newest version: 72.0a1 (2019-11-14)?
You are correct that Dark Reader is disabled on native pages and it should not have anything to do the issue. I have tried to replicate with no avail.
Perhaps you could try a reinstall of Nightly to fix the issue, don't worry about losing your data when uninstalling. The Firefox uninstaller doesn’t delete data from your Firefox profile folder (which includes important data such as passwords, history, bookmarks, and cookies) and you need to manually delete the profile folder if you want to remove these data from your PC. When you re-install Nightly on the same Windows installation again, Firefox starts using the data from that profile folder. In short, you are not deleting Firefox profile data when you uninstall it.

Thanks! This solved my problem as well. I appreciate the help!
Note the more unstable Nightly developmental channel is more for Devs and Testers in mind.
It gets two checkins so two updates each day. This can sometimes lead to issues until finished, fixed, or reverted.
Release3 < Beta (b#) < Nightly (a1)
There is also the Developers Edition which is basically Beta but with additional developer features.
