You should be able to add a page with a specific link (i.e. pin a link) via the three dot menu at the right end of the Top Sites line. Otherwise you can edit a tile via its own tree dot menu.

I know that I can pin sites, so they are always in Top Sites, even when I stop visiting them. I was asking about, is there a possibility to cancel the restriction of one site per one domain? So actually sites that I visit the most are visible even when they are on the same domain (like it's made in Chrome and other browsers). Maybe with about:config or userchrome.css?
