What does the help-page say? Is it an IMAP-account? Do you move mails to local folders or folders on the server or do you let them stay in INBOX?

Open your account thru webmail and check if your mail are still on the server.

In IMAP messages are kept on server so you can access it from different devices. Your mail-clients, like Thunderbird, are just viewing whats on server. Synchronizing your folders with what's on server.

Even if you have account settings / synchronize & storage / "keep messages for this account on this computer" checked they are still synchronize and server-folders are the originals.

If your exceed your mail-server providers limit. He might just delete old mails and consequently when syncing with your pc also deleting them from you.

Even if they are deleted they might be saved, if you haven't compacted your folders, by using an add-on Recover deleted messages

BUT if they still are on the server.....
