orange Firefox button (or Tools menu) > Options > Content

I believe those are saved in prefs.js, a file that could be modified or overridden by other software. Some things to consider:

If you are losing site-specific settings such as increased or decreased zoom levels, I think these might be part of the category "Site Preferences". If you have Firefox set to clear history at shutdown, try unchecking the box for Site Preferences and see whether that helps.
