I like to keep copies of all my SENT messages - my SENT messages find their way to my SENT folder - however, if I BCC myself and then eventually delete the copy that landed in my InBox, it appears as though the message is also removed from the SENT folder. Is there any way to prevent this?

Is this with a gmail account? Gmail stores a single copy and applies labels for a message stored in other folders, so if you delete it from one place, it's deleted from all. That is why 'Just mark it as deleted' is recommended for 'When I delete a message' in Server Settings.
