The instructions say only lower case letters for setting up your sync account. However, I used Capital letters in my password and phrase. Did it just ignore the capital letters and turn them into lower case?

I can't enter capital letters in the Android sync settings, but I'm fairly certain I used capital letters setting it up on my desktop. Does it just ignore the caps and make it all lower case?

The sync username must be all lowercase, but the password and sync key (secret phrase) can use capital letters, numbers, and symbols.

If you are using an Android phone with a hardware keyboard, then you may need to hold down the "Shift" key while typing capital letters. (You can't release "Shift" and then type a letter, like you can in other Android programs.) This is a bug in Firefox that will be fixed in a future version.
